Are you in standard league? They made changes in the atlas system, which results in the atlas progression being reset. They also changed the catchup mechanic recently, that gets the progression back, and I think it may no longer be available if you haven't attained the voidstones in that section of the game.

You should be able to run maps, might need to be on one of the level 1 map starting nodes. If you have completed voidstones, I think running any map will restore your progress.

Don't ask me why they think to implement that system, I don't know. Seems very bad to me.

(If you are talking about the character tree sometimes they reset the points for that as well, but they will be available, you just need to reallocate them and can have it the same or potentially change your build if you wanted to. That is somewhat necessary, as sometimes patch changes mean players builds may not function as they did after changes.)
